Introducing meta-services for biomedical information extraction

Abstract: We introduce the first meta-service for information extraction in molecular biology, the BioCreative MetaServer (BCMS; http:// bcms.bioinfo.cnio.es/). This prototype platform is a joint effort of 13 research groups and provides automatically generated annotations for PubMed/Medline abstracts. Annotation types cover gene names, gene IDs, species, and protein-protein interactions. The annotations are distributed by the meta-server in both human and machine readable formats (HTML/XML). This service is intended to… Show more

“…1). To this end, we implemented a specialized version of the BioCreative Meta-Server [14]. Through this platform, participants could register their classification servers ("annotation servers") via a Web interface (up to five annotation servers per participating group), instruct the BCMS to send them annotation requests together with the next article in the queue, and review the current state of the process, including error and technical problem reports.…”

“…This motivated the implementation of the BioCreative MetaServer platform (BCMS) [14], which is able to display and integrate multiple predictions from various annotation servers based on Web services and accessible to end users via a Web interface.…”

“…The BioCreative MetaServer (BCMS) [12] is a textmining platform that was built following the blueprint of similar and highly successful result aggregation platforms in Bioinformatics, such as structure prediction services [5]. The common principle is unifying results from various algorithms running on the same task but in a distributed manner, thereby providing a collated view on the data that enables the service's user to directly compare and access different results.…”

“…For requests made to the BCMS, these arrays are grouped by Annotation Server and forwarded to the client. Optionally, the raw results can also be viewed in a web browser [12].…”

“…For BioCreative II.5, fifteen participating research groups returned 134 submissions in online and offline scenarios: the online scenario required each team to set up CASP-like annotations servers [9], [18], which would take a previously unseen query document and return predictions within ten minutes per document; the offline scenario allowed for bulk download and annotation of a set of texts, with a one week time constraint for returning predictions. In this paper, we describe our approaches to extract protein-protein interactions from fulltext articles (IPT task) and to map individual proteins to their respective UniProt identifiers (INT).…”
