Integrated analysis of long non-coding RNA and mRNA expression in different colored skin of koi carp

Abstract: Background: Long non-coding RNAs (lncRNAs) perform crucial roles in biological process involving complex mechanisms. However, information regarding their abundance, characteristics and potential functions linked to fish skin color is limited. Herein, Illumina sequencing and bioinformatics were conducted on black, white, and red skin of Koi carp (Cyprinus carpio L.). Results: A total of 590,415,050 clean reads, 446,614 putative transcripts, 4252 known and 72,907 novel lncRNAs were simultaneously obtained, inclu… Show more

“…LncRNAs function by targeting protein-coding genes. There is growing evidence suggesting that lncRNAs are critical factors in controlling and regulating gene expression via cis and trans -acting mechanisms [ 16 ]. Therefore, to identify lncRNA cis -target genes, we employed window function in BEDTools.v2.1.2 software to search for cis -target genes located within 100 kb upstream and downstream of differentially expressed lncRNAs.…”

“…Other genes, such as tyrosinase-related protein-1 (Tyrp1) and dopachrome tautomerase (Dct or Tyrp2), primarily regulate the eumelanin pathway (Braasch et al, 2009). Interestingly, we also identified some important miRNAs and mRNAs on black, white, and red skin of koi carp, which involved in the cAMP signaling, melanogenesis, and tyrosine metabolism pathway through Illumina sequencing (Luo et al, 2018;Luo et al, 2019). Therefore, it is necessary to further excavate the specific relationship between the coding and non-coding RNAs, e.g.…”

“…S4). LncRNAs might be important in fish colour patterning (Luo et al, 2019), but will be not considered further. Overall 89.86% (200 out of 223) of the genes in close vicinity of the CPLs detected in this study have been mentioned in the literature dealing with colour, or affecting integument patterning, differentiation or structure.…”
