Inferring transcriptional regulators through integrative modeling of public chromatin accessibility and ChIP-seq data

Abstract: 21We developed Lisa (http://lisa.cistrome.org) to predict the transcriptional regulators (TRs) of 22 differentially expressed or co-expressed gene sets. Based on the input gene sets, Lisa first uses 23 compendia of public histone mark ChIP-seq and chromatin accessibility profiles to construct a 24 chromatin model related to the regulation of these genes. Then using TR ChIP-seq peaks or 25 imputed TR binding sites, Lisa probes the chromatin models using in silico deletion to find the 26 most relevant TRs. Appli… Show more

“…Vein graft disease following CABG remains a problem of serious clinical significance despite decades of surgical advances 16,17 . Haemodynamics influence the inflammatory process by controlling leukocyte margination and adhesive interactions and by generating shear stress, which in turn alters EC physiology 18,19 .…”

“…We then show top 5 significant results (p < .05 and q < 0.9; if available) from the ''known results''. Lisa (v. 2.2.5) (Qin et al, 2020) leverages existing H3K27ac ChIP-seq data from transcription regulators to identify regulators that potentially drive gene sets of interest. We ran the ''oneshot'' Lisa procedure (genome hg38) on gene sets of interest with the ''-rp_map enhanced_10K'' setting and provided a background list of genes (all genes that are expressed in 5% of cells).…”
