Independent filtering increases detection power for high-throughput experiments

Abstract: With high-dimensional data, variable-by-variable statistical testing is often used to select variables whose behavior differs across conditions. Such an approach requires adjustment for multiple testing, which can result in low statistical power. A two-stage approach that first filters variables by a criterion independent of the test statistic, and then only tests variables which pass the filter, can provide higher power. We show that use of some filter/test statistics pairs presented in the literature may, ho… Show more

“…Data were pre-processed by robust spline normalization and variance stabilizing transformation using the Bioconductor lumi package 11,12 . The pre-processed data were filtered to include only probes with detection threshold p values of < 0.05 in 100% of biopsies in at least one of the four study arms, or in 100% of vaginal epithelial cell cultures, and to remove probes that had a low standard deviation (≤ 0.5) across all arrays, using the Bioconductor genefilter package 13 . Finally, probes without an Entrez ID were removed, leaving 1,928 probes in the rectal biopsies, and 6,699 probes in the vaginal epithelial cell cultures, for further statistical analysis.…”

“…A two step filtering approach was used instead. While two stage filtering approaches have been found to improve detection power over the familywise error rate or false discovery rate approaches, it has been suggested that this approach can lead to type I errors [3].…”
