How to Use SNP_TATA_Comparator to Find a Significant Change in Gene Expression Caused by the Regulatory SNP of This Gene’s Promoter via a Change in Affinity of the TATA-Binding Protein for This Promoter

Abstract: The use of biomedical SNP markers of diseases can improve effectiveness of treatment. Genotyping of patients with subsequent searching for SNPs more frequent than in norm is the only commonly accepted method for identification of SNP markers within the framework of translational research. The bioinformatics applications aimed at millions of unannotated SNPs of the “1000 Genomes” can make this search for SNP markers more focused and less expensive. We used our Web service involving Fisher's Z-score for candidat… Show more

“…For each proximal 90 bp DNA sequence { s −90 ⋯ s −1 } of a given gene promoter (where s i ∈ { a , c , g , t }; s 0 is the transcription start site), our Web service SNP_TATA_Comparator [35] calculates the maximal value of −ln⁡( K D ) ± δ of the estimate of TBP's binding affinity for the 26 bp window { s i −13 ⋯ s i ⋯ s i +12 } [116, 117] (where −70 ≤ i ≤ −20 in both DNA strands; K D is the equilibrium dissociation constant of the TBP-DNA complex, expressed in moles per liter; M), as follows:T∞5lnKD=10.90.2lnK1TA;μ+lnK2PWMBucher+lnK3WR;TV; δ=178·false∑φ{}|a,t,g,…”

“…Earlier, we developed the public Web service SNP_TATA_Comparator (http://beehive.bionet.nsc.ru/cgi-bin/mgs/tatascan/start.pl) [51, 52] for estimation of the statistical significance (Fisher’s Z-score) of the difference between ancestral and minor SNP variants of a given TBP-binding site in terms of the expression change of the gene whose promoter contains this site [53]. This estimation was explored in detail by our experiments in vitro under both equilibrium [54] and nonequilibrium [55] conditions of the electrophoretic mobility shift assay (EMSA).…”
