High-quality, genome-wide SNP genotypic data for pedigreed germplasm of the diploid outbreeding species apple, peach, and sweet cherry through a common workflow

Abstract: 26High-quality genotypic data is a requirement for many genetic analyses. For any crop, errors in genotype 27 calls, phasing of markers, linkage maps, pedigree records, and unnoticed variation in ploidy levels can 28 lead to spurious marker-locus-trait associations and incorrect origin assignment of alleles to individuals. 29High-throughput genotyping requires automated scoring, as manual inspection of thousands of scored 30 loci is too time-consuming. However, automated SNP scoring can result in errors that s… Show more

“…To define SNP HBs, 26,544 unique and robust SNPs were selected and ordered according to the Chandler genome v2.0 physical map. Subsequently, for each SNP markers and individual, phasing and identification of closely linked groups of SNPs, without recombination in most of the pedigree, was performed using the software FlexQTL TM (Bink et al 2014) and PediHaplotyper (Voorrips et al 2016) following the approach described in (Vanderzande et al 2019) and (Voorrips et al 2016). In particular, HB were defined by recombination sites detected in ancestral generation of Chandler.…”

“…PBA has been successfully applied in apple for numerous traits 26,[29][30][31][32][33][34] , including resistance/ susceptibility to fire blight 20 . Key experimental resources are available to characterize genetic factors that influence complex traits in apple, including representative pedigreeconnected germplasm sets 28 , high-quality genome-wide single nucleotide polymorphism (SNP) data 35,36 , and FlexQTL TM software (www.flexqtl.nl) 26,[37][38][39] .…”

“…With the available information, significant breeding decisions can be made as we explain in three examples (Figs 2–5). However, it is essential to characterize the cultivars for all the important traits, molecular markers and SNP haplotypes [48], so that breeding decisions can be effectively made [17]. The phenotyping methods must be standard and should follow common procedures across different locations so that the power of the Pedimap database would go up dramatically.…”
