High Contiguity de novo Genome Sequence Assembly of Trifoliate Yam (Dioscorea dumetorum) Using Long Read Sequencing

Abstract: Trifoliate yam (Dioscorea dumetorum) is one example of an orphan crop, not traded internationally. Post-harvest hardening of the tubers of this species starts within 24 h after harvesting and renders the tubers inedible. Genomic resources are required for D. dumetorum to improve breeding for non-hardening varieties as well as for other traits. We sequenced the D. dumetorum genome and generated the corresponding annotation. The two haplophases of this highly heterozygous genome were separated to a large extent.… Show more

“…Recently, the chloroplast genomes of six Chinese yam cultivars were compared to develop new markers for genetic studies (Cao et al 2018). Reference genome sequences have been published for D. rotundata and D. dumetorum (Tamiru et al 2017;Siadjeu et al 2020). A pre-publication genome sequence for D. alata is also available (Dioscorea alata v2.1 DOE-JGI, https ://phyto zome.jgi.…”

“…This phenomenon shows that genomic data of Dioscorea species is relatively scarce in publicly database. There only D. rotundata [23], and D. dumetorum [24] genomic sequences were reported. The N50 is one of the most important indices used to evaluate the assembly quality.…”

“…Although a small number of genes from Dioscorea species are available in several public database, complete transcriptome or genomic data are scarce. Indeed, to date, only the genomic resources for D. alata [22], D. rotundata [23], and D. dumetorum [24] have been reported. Therefore, enhancing research efforts on the genome of Dioscorea species is important and the main focus of the presenr study.…”

“…The study of the A. donax genome is still a demanding research topic aimed at collecting knowledge needed for A. donax genetic improvement, since the lack of a high-quality reference genome sequence. A hybrid approach combining Illumina and long-read sequencing technologies, i.e., Pac Bio or Nanopore, could be used as previously reported for de novo sequencing in other crops [95,96]. In particular, the high-quality reference genome of Oryza longistaminata has been obtained incorporating Illumina and PacBio sequencing data [95], while the de novo genome sequence assembly of trifoliate yam (Dioscorea dumetorum) was the result of Illumina and Oxford Nanopore technologies [96].…”
