The Carpathians are the largest mountain range in Central Europe. Their geographical position, extent, isolation, landscape heterogeneity, well‐preserved environment, and relatively low impact of Quaternary glaciations make them of utmost importance for studies on European biodiversity and biogeography. In this review, introducing a Special Issue of the Biological Journal of the Linnean Society, we provide an overview of current research and focus on three main aspects: (1) distribution patterns and species richness including endemism; (2) phylogeographical patterns, inference of major barriers, and divergence areas; and (3) cytological studies and cytogeography inferred from vascular plant polyploid complexes. Our survey shows that, although accurate estimation is not possible for several important taxonomic entities because of unavailable or dispersed data, the Carpathians are a clear hotspot of European diversity for many groups of organisms, such as mammals, breeding birds, amphibians, lichens, and vascular plants. Certain groups, not necessarily those with high species richness, are rich in endemic taxa. This holds mainly for subterranean invertebrates, molluscs, grasshoppers, beetles, spiders, and vascular plants. Distribution patterns of endemic richness vary across taxonomic groups, as well as geographically, reflecting both history and habitat features. In general, the South‐Eastern Carpathians have a significantly higher proportion of endemic taxa than the northerly‐situated Western Carpathians. Molecular clock‐based estimations have provided some insight into the diversification age of the Carpathian biota, including a Tertiary origin for some endemic taxa and lineages, especially those confined to environmentally stable habitats. Distribution patterns, as well as phylogeographical and phylogenetic data, corroborate the persistence of many high‐mountain and forest taxa during the Quaternary climatic oscillations, often in multiple spatially delimited areas isolated by physical barriers. Several studies show that the Carpathian massifs played an important role as refugia for rare lineages and/or as stepping stones in migrations. Phylogeographical analysis reveals clear patterns of biogeographical breaks, as well as links, although clear exceptions also confirm that extant distribution patterns are often shaped more by idiosyncratic processes acting at different geological times. Cytogeographical data also uncover several consistent patterns, which probably reflect a deeper evolutionary history. In conclusion, the available data highlight the unique position of the Carpathians in the evolution and preservation of European biota within the European Alpine System.

Aim The Carpathian Mountains are an important European biodiversity hotspot and are characterized by a dynamic geological history. Their freshwater amphipod fauna is ubiquitous and diverse, consisting of micro-endemic lineages that apparently reflect historical geological events. In this study, we propose that the complementary distribution of two widespread morphotypes belonging to the Gammarus balcanicus species complex reflects two chronologically distinct uplift episodes of the Carpathian Archipelago during the Miocene.Location Southeastern Europe.Methods We sequenced two mitochondrial (COI and 16S) and three nuclear (28S, 18S and EF1a) markers from 68 localities (n = 171) across the Carpathian Arc. Distance and phylogenetic-based methods were used to quantify cryptic diversity from the mitochondrial markers. We examined phylogenetic relationships, estimated divergence times and reconstructed ancestral geographical distributions of the Carpathian lineages within a wider geographical and phylogenetic context. ResultsOur results revealed that one morphotype, Gammarus cf. balcanicus, is a highly diverse and polyphyletic entity (consisting of at least 20 cryptic lineages), mostly inhabiting the areas corresponding to old Carpathian palaeoislands. We estimated that this morphotype originated and diversified on this archipelago throughout the Miocene. In contrast, a distinct morph, previously described as G. balcanicus dacicus (elevated here to species rank as G. dacicus [new status]), is monophyletic and comprises only two lineages that likely originated and diversified on younger landmasses at the onset of the Late Miocene. Furthermore, it appears that the Pleistocene glaciations did not have a significant effect on the observed distribution and diversity patterns. Each cryptic lineage detected by mitochondrial markers was also supported by at least one nuclear marker. Main conclusionsThe different timings of landmass uplifts of the Carpathian palaeo-archipelago seem to have played a central role in the evolution and diversification of local lineages of the G. balcanicus species complex. This indicates that the genetic legacy of long-gone archipelagos can persist for millions of years in contemporaneous continental biotas.

Phylogenetic analysis and assessment of the species status of mostly isolated populations of Pholidoptera frivaldszkyi in south-western Russia occurring far beyond the accepted area of the species distribution in the Carpathian-Balkan region were performed. Using the mitochondrial DNA cytochrome c oxidase subunit I gene fragment, we found a very low level of genetic diversity in these populations. Phylogeographic reconstruction did not support recent introduction events but rather historical range fragmentation. The grouping of the Russian and Romanian haplotypes in a distinct phylogenetic clade suggests that the pre-glacial range of P. frivaldszkyi had extended towards the Ponto-Caspian region, with considerable gene flow between different refugia. However, post-glacial northward expansion of the species from supposed Caucasus refugia contributed most likely to the current disjunct distribution of this relict-like bush-cricket.
