Genomic Metrics Applied to Rhizobiales (Hyphomicrobiales): Species Reclassification, Identification of Unauthentic Genomes and False Type Strains

Abstract: Taxonomic decisions within the order Rhizobiales have relied heavily on the interpretations of highly conserved 16S rRNA sequences and DNA–DNA hybridizations (DDH). Currently, bacterial species are defined as including strains that present 95–96% of average nucleotide identity (ANI) and 70% of digital DDH (dDDH). Thus, ANI values from 520 genome sequences of type strains from species of Rhizobiales order were computed. From the resulting 270,400 comparisons, a ≥95% cut-off was used to extract high identity gen… Show more

“…Through the use of dDDH and ANI to delineate species boundaries, several synonyms have been found within the genus Methylobacterium ( Hördt et al, 2020 ) and the family Rhizobiales ( Volpiano et al, 2021 ). Our results support the consideration of Mb.…”

“…The quality of the available assembly of Mb. organophilum T (GCA_003096615.1) was sufficiently high, but the source strain DSM 760 T is believed to have been contaminated such that the available assembly did not accurately represent its taxonomic status ( Kato et al, 2005 ; Volpiano et al, 2021 ). Therefore, the strain Mb.…”

“…AC04546 had a 99.85% identity to Dactylosporangium sucinum strain RY35-23 (NR_145935.1) and genome-based phylogeny also shows that they are closely related (Figure 5) (TYGS, https://tygs.dsmz.de, accessed on 25 June 2021). Bacterial species are defined as including strains that present 95.00-96.00% of average nucleotide identity (ANI) and 70.00% of digital DDH (dDDH) [61]. Due to the low dDDH value of 44.40%, Average Amino Acid identity (AAI) was carried out [73].…”
