Genome-wide whole blood transcriptome profiling in a large European cohort of systemic sclerosis patients

Abstract: ObjectivesThe analysis of annotated transcripts from genome-wide expression studies may help to understand the pathogenesis of complex diseases, such as systemic sclerosis (SSc). We performed a whole blood (WB) transcriptome analysis on RNA collected in the context of the European PRECISESADS project, aiming at characterising the pathways that differentiate SSc from controls and that are reproducible in geographically diverse populations.MethodsSamples from 162 patients and 252 controls were collected in RNA s… Show more

“…22 Upregulation of IL-1 signalling was also reported in patients with Kawasaki disease and Behc ßet's disease, [23][24][25] but not in vasculopathy in patients with systemic sclerosis. 26 LVV patients often show high fever, high CRP level and vessel wall thickening (aneurysms), which are common symptoms of Kawasaki disease and Behc ßet's disease known as autoinflammatory diseases caused by abnormalities of innate immune systems, suggesting that acceleration of innate immunity may be involved in the pathogenesis of LVV.…”

“…To ensure that the observed transcriptomic changes are a faithful representation of the DCS state, care was taken to minimize interindividual differences amongst the divers selected for this study. The peripheral blood transcriptome is known to broadly reflect the combined effects of pharmacotherapy, chronic disease, and environmental exposures such as smoking ( Lampe et al, 2004 ; Liu Y. et al, 2015 ; Beretta et al, 2020 ; Ustinova et al, 2020 ). While these factors are integral components of many human studies, they can cause confounding in gene expression experiments.…”

“…RNA sequencing and genotyping. RNA sequencing data were obtained and processed as described by Beretta et al (17). Genetic data were obtained using the Illumina SNP chip genomewide association study (GWAS) platforms HumanCore-12-v1, Infinium CoreExome-24v1-2, and Infinium CoreExome-24v1-3.…”
