Genome-wide Identification of Polycomb-Associated RNAs by RIP-seq

Abstract: SUMMARY Polycomb proteins play essential roles in stem cell renewal and human disease. Recent studies of HOX genes and X-inactivation have provided evidence for RNA cofactors in Polycomb repressive complex 2 (PRC2). Here, we develop a RIP-seq method to capture the PRC2 transcriptome and identify a genome-wide pool of >9,000 PRC2-interacting RNAs in embryonic stem cells. The transcriptome includes antisense, intergenic, and promoter-associated transcripts, as well as many unannotated RNAs. A large number of tra… Show more

“…Many different types of noncoding transcripts have been reported to be associated with promoter regions or to be derived from sequences close to the transcription start site of genes (Davis and Ares, 2006;Parkhomchuk et al, 2009;Zhao et al, 2010). Theoretically, TUs for some of these transcripts may also appear in the intergenic regions.…”

“…Recent work has suggested various functions and molecular mechanisms for lincRNAs (Mercer et al 2009;Ponting et al 2009), including the regulation of epigenetic marks and gene expression (Rinn et al 2007;Nagano et al 2008;Pandey et al 2008;Zhao et al 2008Zhao et al , 2010Khalil et al 2009;Koziol and Rinn 2010). Other studies have inferred and tested the functional role of lincRNAs in processes such as pluripotency and p53 response pathways by associating the expression of lincRNAs with those of protein-coding genes (Guttman et al 2009;Huarte et al 2010;Loewer et al 2010;Hung et al 2011).…”

“…While miRNAs (microRNAs), the best-studied class of sRNAs, regulate their mRNA targets posttranscriptionally (Bartel 2009), mRNA-like lncRNAs act by a range of mechanisms (for reviews, see Koziol and Rinn 2010;Pauli et al 2011;Wang and Chang 2011). For example, several lncRNAs have been shown to interact with and modulate the activity of the chromatin modifying machinery (Rinn et al 2007;Nagano et al 2008;Pandey et al 2008;Zhao et al 2008Zhao et al , 2010Khalil et al 2009;Huarte et al 2010;Tian et al 2010;Tsai et al 2010;Guttman et al 2011;. Other lncRNAs may act as decoys in the sequestration of miRNAs (Poliseno et al 2010), transcription factors (Hung et al 2011), or other proteins (Tripathi et al 2010).…”
