Genome sequencing and analysis of a novel recombinant porcine epidemic diarrhea virus strain from Henan, China

Abstract: Porcine epidemic diarrhea virus (PEDV) has caused devastating impact on pig-rearing industry in China and current vaccine is not effective against the circulating PEDV variants. In the present study, the full-length genome sequence from a PEDV isolate (CH/HNQX-3/14) was determined. The complete genome sequence analysis showed that the CH/HNQX-3/14 possessed unique deletion regions in the S and ORF3 genes. It was identified as a recombinant strain using phylogenetic analysis and recombination detection program.… Show more

“…Recombination and insertions and deletions have repeatedly been demonstrated in PEDV by genome analyses of isolates during more recent outbreaks in Asia and in the USA (Fan et al, 2012;Li et al, 2016;Jarvis et al, 2016;Vlasova et al, 2014;Oka et al, 2014).…”

“…A further investigation demonstrated that the recombination of this PEDV strain mainly occurred between classical and variant strains in the S gene, suggesting that recombination occurred in the S gene of Chinese PEDV strains (unpublished data). Li et al (2016) also isolated a recombinant PEDV, designated CH/HNQX-3/14, and a recombinant analysis showed that CH/HNQX-3/14 arose from the recombination of an attenuated vaccine strain (CV777 or DR13) and a pandemic variant (CH/ZMDZY/11). This recombination occurred not only in the structural-protein-coding region (S and N genes), but also in the nonstructural-protein-coding region (replicase 1a and ORF3) .…”

“…However, piglets inoculated with strain KPEDV-9, which was serially passaged in Vero cells, showed reduced disease and fewer lesions (Kweon et al, 1999). Different ORF3 variants could serve as markers of vaccine-and wildtype PEDVs, and they could be a valuable tool for studying the molecular epidemiology of PEDV (Kim et al, 2016;Li et al, 2016).…”
