Gene Expression Signatures for Predicting Prognosis of Squamous Cell and Adenocarcinomas of the Lung

Abstract: Non-small-cell lung cancers (NSCLC) compose 80% of all lung carcinomas with squamous cell carcinomas (SCC) and adenocarcinoma representing the majority of these tumors. Although patients with early-stage NSCLC typically have a better outcome, 35% to 50% will relapse within 5 years after surgical treatment. We have profiled primary squamous cell lung carcinomas from 129 patients using Affymetrix U133A gene chips. Unsupervised analysis revealed two clusters of SCC that had no correlation with tumor stage but had… Show more

“…Five different datasets were included for several major cancer types, in particular breast carcinoma (TCGA consortium), 3134 colorectal carcinoma (http://www.intgen.org or TCGA consortium), 35,36 non-small cell lung carcinoma (TCGA consortium) 3740 and melanoma, 4145 to study the correlation between the expression level of metagenes indicating the presence of immune cell types and a variety of chemotactic factors and receptors. An extra dataset concerning breast carcinoma 46 was used for studying expression variability and treatment response.…”

“…Many studies have developed useful gene signatures by examining only the gene profiling data of the patient specimens that they can access (Lu et al, 2006;Raponi et al, 2006;Beer et al, 2002).…”

“…76 Reduced transcript expression in a tumor was defined where expression was at least 3-fold lower than the mean level of expression observed in control samples; the converse was true for increased transcript expression. 37,38,77 Non-array informatics and statistics STATA (version 8, Stata Corporation, College Station, TX) was used to analyze methylation and gene expression data in tumor and normal cohorts using Fisher's exact tests (frequency of methylation), Student's t-tests (mean level of methylation), and Spearman correlation coefficients (associations between methylation and gene expression). P-values <0.05 were considered statistically significant.…”
