FluentDNA: Nucleotide Visualization of Whole Genomes, Annotations, and Alignments

Abstract: Researchers seldom look at naked genome assemblies: instead the attributes of DNA sequences are mediated through statistics, annotations and high level summaries. Here we present software that visualizes the bare sequences of whole genome assemblies in a zoomable interface. This can assist in detection of chromosome architecture and contamination by the naked eye through changes in color patterns, in the absence of any other annotation. When available, annotations can be visualized alongside or on top of the n… Show more

“…These parameters were established by stepwise testing of different settings, with visual inspection of alignment quality by spot checks before and after each step using Geneious Prime v. 2020.0.5 (https://www.geneious.com). The quality of the final trimmed alignments was visually inspected in FluentDNA v. 2.5.3 (Seaman and Buggs, 2020). No alignment errors were found, and no manual alterations were made.…”

“…Genetic evidence: Genomic comparisons between humans and chimpanzees are becoming more sophisticated, with recent proposals proposing lower estimates of humanchimp genetic similarity estimates to between 84% and 96% (Buggs 2018c;Seaman and Buggs 2020). It is also unclear how any percent similarity between human and chimp DNA yields an argument that requires common ancestry (Luskin 2022).…”

“…He reports a significant statistic: 'The percentage of nucleotides in the human genome that had one-to-one exact matches in the chimpanzee genome was 84.38%' (Buggs 2018). In a 2020 paper, Buggs used a different method to estimate human-chimp genetic similarity at 96% (Seaman & Buggs 2020). This estimate includes coding and non-coding DNA but excludes centromeric DNA.…”
