Enhanced Bayesian modelling in BAPS software for learning genetic structures of populations

Abstract: Background: During the most recent decade many Bayesian statistical models and software for answering questions related to the genetic structure underlying population samples have appeared in the scientific literature. Most of these methods utilize molecular markers for the inferences, while some are also capable of handling DNA sequence data. In a number of earlier works, we have introduced an array of statistical methods for population genetic inference that are implemented in the software BAPS. However, the… Show more

“…Clustering analysis was run with Bayesian Analysis of Population Structure (BAPS) v6 (Corander, Marttinen, Siren, & Tang, 2008). The analysis used the linked loci option, the codon model of linkage, and variable K ( K  ≤ 13; see Corander & Tang, 2007).…”

“…We also performed a Bayesian analysis of population structure using the software BAPS ver. 5 (Corander et al, 2008). We ran a population mixture analysis five times to check for convergence with the maximum number of genetically diverged groups K ¼ 32.…”

“…We tested for the presence of cryptic microgeographic structure using the program BAPS version 5.3 (Corander et al, 2008), which identifies cryptic sub-structure by minimizing HWE and LD within each of k clusters. We used BAPS to estimate k within each CP using 15 runs wherein maximum k was constrained at the number of individuals genotyped.…”
