Effects of bowel preparation on the human gut microbiome and metabolome

Abstract: Large bowel preparation may cause a substantial change in the gut microbiota and metabolites. Here, we included a bowel prep group and a no-procedure control group and evaluated the effects of bowel prep on the stability of the gut microbiome and metabolome as well as on recovery. Gut microbiota and metabolome compositions were analyzed by 16S rRNA sequencing and capillary electrophoresis time-of-flight mass spectrometry, respectively. Analysis of coefficients at the genus and species level and weighted UniFra… Show more

“…This could be due to the short intervention period. For example, the influence of enema on the microbiome is already apparent after a few days, whereas the influence of vegetarian diets on the microbiome probably takes a longer [73]. The Shannon index reflects microbial diversity.…”

“…Immediate DNA extraction from fresh feces or immediate freezing at −80°C is the gold standard procedure in microbiome studies, but this can be challenging (1)(2)(3)(4). To date, several preservatives have been reported (5)(6)(7)(8), but most preservatives do not distinguish between DNA obtained from live or dead cells, and the bacteria are unculturable.…”

“…There are mixed data in patients with IBD as to the similarity of the fecal vs the mucosal microbiota . However, it bears emphasis that the washout preceding the colonoscopy dramatically alters the contents of the microbiota, so even intestinal bacteria may not be an appropriate “gold standard.” Furthermore, the intestinal microbiota differs widely by location, while the fecal microbiota likely reflects this variation present throughout the tract.…”

Furthermore, the intestinal microbiota differs widely by location, 95 A second organism that has emerged in these studies is the Ruminococcaceae family, which was increased in the ERA and in the polyarticular JIA patients in the Di Paola study 57 as well as in the Italian patients in the van Dijkhuizen study.…”
