Easy NanoString nCounter data analysis with the NanoTube

Abstract: Summary The NanoTube is an open-source pipeline that simplifies the processing, quality control, normalization, and analysis of NanoString nCounter gene expression data. It is implemented in an extensible R library, which performs a variety of gene expression analysis techniques and contains additional functions for integration with other R libraries performing advanced NanoString analysis techniques. Additionally, the NanoTube web application is available as a simple tool for researchers wit… Show more

“…After normalization, expression values were compiled into a single matrix for differential expression (DE) analysis. DE genes were estimated using R packages Limma ( 36 ) & NanoTube ( 37 ), with chip-to-chip variation modeled into the analysis. DE genes meeting a p-value>0.01 were used to identify enriched Gene Ontologies for biological processes using the R package ClusterProfiler v4.0 ( 38 ).…”

“…Quality control and normalization were done on raw data with the NanoTube 113 R package. Differential expression (DGE) was performed with the same package, referring to the Limma DGE method, integrated in the package and accounting for known cofounders, according to the following design: ∼ diagnosis + batch + age + sex .…”

“…S1C), so this gene was removed. Data were then normalized using the NanoTube package 71 with the RUVg method from the RUVSeq package 72 , which uses only high-confidence housekeeper probes and removes unwanted technical variance while preserving biological variance. This strategy has been shown to outperform NanoString's commercial normalization strategy, which uses only centrality measures from the housekeeper probes included in the panel 73 .…”
