DOOR 2.0: presenting operons and their functions through dynamic and integrated views

Abstract: We have recently developed a new version of the DOOR operon database, DOOR 2.0, which is available online at http://csbl.bmb.uga.edu/DOOR/ and will be updated on a regular basis. DOOR 2.0 contains genome-scale operons for 2072 prokaryotes with complete genomes, three times the number of genomes covered in the previous version published in 2009. DOOR 2.0 has a number of new features, compared with its previous version, including (i) more than 250 000 transcription units, experimentally validated or computationa… Show more

“…Pilus subunits and the associated sortases necessary for assembly are oriented in a predicted operon ( Fig. 2A) under the control of a single promoter (Database of Prokaryotic Operons, version 2.0; http:// csbl.bmb.uga.edu/DOOR/ [36]). We measured the transcript levels of the genes encoding an ancillary protein (spyM3_0098, cbp) and the backbone protein (spyM3_0100, tee3) from cells of MGAS10870 and the isogenic carrier mutant (MGAS10870 liaS R135G ) following treatment with bacitracin (1.0 g/ml, 60 min) (Fig.…”

“…The multiple alignments were performed by means of CLUSTAL OMEGA (52) at the EMBL online server (53). The operon prediction was run in different online servers: the ProOpDB online server (54), the DOOR 2 online server (55), and the MicrobesOnline server tools (56). Analysis of these results in comparison to the transcription start site map of B. diazoefficiens (34) was carried out using the Integrated Genome Browser (57).…”

“…A table containing all operon annotations (1,526 single-gene operons and 851 operons consisting of multiple genes) was downloaded from the Database of prOkaryotic OpeRons (DOOR) 2.0 website (35) and compared to a final set of 2,441 TSS.…”

“…To assess the coverage of our TSS predictions, we compared the number of TSS classified as pTSS only or pTSS and asTSS (2,057) and the number classified as pTSS and iTSS or pTSS, iTSS, and asTSS (615) with the number of genes classified as single-standing genes (1,526) or first genes within operons (851) in the Database of prOkaryotic OpeRons (DOOR) (35). In total, after excluding all TSS assigned to genes not annotated in DOOR (see Materials and Methods in the supplemental material), we used 2,441 of our TSS classified as pTSS.…”
