DNA structural deformations in the interaction of the controller protein C.AhdI with its operator sequence

Abstract: Controller proteins such as C.AhdI regulate the expression of bacterial restriction–modification genes, and ensure that methylation of the host DNA precedes restriction by delaying transcription of the endonuclease. The operator DNA sequence to which C.AhdI binds consists of two adjacent binding sites, OL and OR. Binding of C.AhdI to OL and to OL + OR has been investigated by circular permutation DNA-bending assays and by circular dichroism (CD) spectroscopy. CD indicates considerable distortion to the DNA whe… Show more

“…Gels were post-stained with EtBr and DNA bands were visualized in gel documentation system. IHF bending angles were calculated as described previously (42). Mobilities of IHF bound DNA complex ( R b ) and the respective free DNA ( R f ) were calculated for all the restriction-digested fragments.…”

“…system (LI-COR) at 600 nm. The relative mobility of DNA fragments with or without protein was used to estimate the bend angle, , using the formulae, a= -b= 2c (1-cos ) as previously described [53].…”

“…The homology between HipB and these proteins is confined to the four-helix bundle region as the β-lid is found only in HipB. Despite the similarities in DNA binding domains, these proteins bind their DNA sites differently as 434 Cro does not significantly distort its DNA site and biochemical data indicate that C.AhdI bends its DNA site by 47° (2627). By contrast, HipB induces a large, 70° bend in its operator (Fig.…”
