DNA methylation changes in clonally propagated oil palm

Abstract: One of the main challenges faced by the oil palm industry is fruit abnormalities, such as the "mantled" phenotype that can lead to reduced yields. This clonal abnormality is an epigenetic phenomenon and has been linked to the hypomethylation of a transposable element within the EgDEF1 gene. To understand the epigenome changes in clones, methylomes of clonal oil palms were compared to methylomes of seedling-derived oil palms. Whole-genome bisulfite sequencing data from seedlings, normal, and mantled clones were… Show more

“…At DNA level, consistent with previous studies (Ong-Abdullah et al, 2015;Sarpan et al, 2020), identification of mantled abnormality by kDEF1 marker showed that kDEF1 was not detected in all 2,4-D treated samples, suggesting that the callus obtained from explants exposed to 2,4-D are not mantled.…”

“…The plant growth regulator 2,4-D may function as stress chemical to induce mantled somaclonal factors may also be contributed in the process (Morcillo et al, 2006). Several studies (Jaligot et al, 2000;Morcillo et al, 2006;Jaligot et al, 2014;Ong-Abdullah et al, 2015;Sarpan et al, 2020) have reported on the molecular mechanisms and DNA methylation underlying the mantled variation in oil palm. However, the effect of 2,4-D on the development of mantled phenotype is very limited.…”

“…The publicly available oil palm reference genome (Singh et al, 2013b) expedited the application of molecular breeding approaches for crop improvement, which has to date been further improved. The updated physical genome coverage of 79% from the earlier 43%, has successfully placed 1968 unassigned scaffolds onto the genome which extended the 16 pseudochromosomes thus, enhancing its overall quality (Ong et al, 2020). Leveraging the available oil palm genome databases as well as next generation sequencing technologies, Zhou et al (2020) and identified candidate genes, potential pathways as well as transcription factors likely to be involved in drought tolerance in the oil palm.…”

“…EgCHI1, EgVIR-1, EgVIR-2, EgIFR-2, EgMT-1, and EgSPI-2 as potential positive biomarkers for oil palm of moderate tolerant to Ganoderma. Sarpan et al (2020) has been reported the EgDEF1 gene was expressed for clonal abnormality in the epigenetic phenomenon and linked for hypomethylation to transposable elements. However, in general, there is little knowledge about the function of the flowering gene in Ganoderma pathogenresistant plants.…”
