Differentiation of Capripox Viruses by Nanopore Sequencing

Abstract: The genus capripoxvirus (CaPV), family Poxviridae, includes three virus species: goatpox virus (GPV), sheeppox virus (SPV) and lumpy skin disease virus (LSDV). CaPV causes disease outbreaks with consequent economic losses in Africa and the Middle East. LSDV has recently spread to Southeast Europe. As CaPVs share 96–97% genetic similarity along the length of the entire genome and are difficult to distinguish using serological assays, simple, reliable and fast methods for diagnosis and species differentiation ar… Show more

“…The ease of replication of this database makes it more widely used. The advantages of this technology are that it is suitable for complex clinical environments, short detection time, and strong portability ( Eltom et al, 2021 ). Lesions caused by LSDV in other species can also be used as a differential diagnosis method, for example, the isolation of the virus into embryonated chicken eggs (ECEs) can cause characteristic pitting lesions on the chorioallantoic membrane ( El-Ansary et al, 2022 ).…”

“…Animal virus infections can spread rapidly and have severe socioeconomic consequences. Nanopore sequencing has been used to identify various animal viruses, including differentiating between three Capripox Viruses in outbreaks in the Middle East and Africa, 277 identifying African horse sickness in an outbreak in Thailand, 278 and tracking Enzootic Bovine Leukosis caused by Bovine leukemia virus transmission in US pastures 279 . It has also been used to reveal the complex transcriptional landscape of porcine reproductive and respiratory syndrome virus 280 …”

“…These limitations can now be addressed by long-read sequencing approaches of which Oxford Nanopore Technologies (ONT) is one example. Indeed, ONT has already demonstrated its ability to sequence and assemble several types of viruses from RNA [36][37][38][39][40][41][42] as well as DNA [43][44][45][46] matrices. Nanopore sequencing has also been successfully tested on Herpesviruses like the Human Herpes Virus Type 1 (HHV-1) [47], the Human cytomegalovirus (HCMV) [48], the Equine herpesvirus 1 (EHV-1) [49] and the koi herpesvirus (KHV) [50].…”
