Differential gene retention as an evolutionary mechanism to generate biodiversity and adaptation in yeasts

Abstract: The evolutionary history of the characters underlying the adaptation of microorganisms to food and biotechnological uses is poorly understood. We undertook comparative genomics to investigate evolutionary relationships of the dairy yeast Geotrichum candidum within Saccharomycotina. Surprisingly, a remarkable proportion of genes showed discordant phylogenies, clustering with the filamentous fungus subphylum (Pezizomycotina), rather than the yeast subphylum (Saccharomycotina), of the Ascomycota. These genes appe… Show more

“…Twenty-three events are novel compared to previously reported HGT cases (Rolland et al 2009;Morel et al 2015). The 24 HGT families are similar to proteins from Pezizomycotina species (10 cases), from other eukaryotes (three cases) and from bacteria (11 cases) (Supplemental Table S4).…”

“…This pattern is compatible either with ancient transfer from a Pezizomycotina ancestor to an ancient lineage in the CTG clade, or by simple vertical descent from their common ancestor and subsequent losses in non-CTG lineages. Such patterns of differential gene loss are not rare in Saccharomycotina (Morel et al 2015). In addition, we observed long branches separating the Saccharomycotina sequences from their Pezizomycotina counterparts.…”

“…Surprisingly, the genomes of two yeast isolates purported to be from the same species ( Geotrichum candidum isolates CLIB 918 and 3C) were placed into two different clades; G. candidum CLIB 918 (Morel et al 2015) was nested within Saccharomycotina yeasts, whereas “ G. candidum ” 3C (Polev et al 2014) was nested within the Pezizomycotina outgroup. Given its phylogenetic placement, we infer that the genome sequence of the isolate “ G. candidum ” 3C represents a misidentified Pezizomycotina species.…”
