Differential Expression Gene Explorer (DrEdGE): a tool for generating interactive online visualizations of gene expression datasets

Abstract: Summary Differential Expression Gene Explorer (DrEdGE) is a web-based tool that guides genomicists through easily creating interactive online data visualizations, which colleagues can query according to their own conditions to discover genes, samples or patterns of interest. We demonstrate DrEdGE’s features with three example websites generated from publicly available datasets—human neuronal tissue, mouse embryonic tissue and Caenorhabditis elegans whole embryos. DrEdGE increases the utility … Show more

“…For comparison we also obtained transcriptional profiles of whole C. elegans bodies at each corresponding condition ( Supplementary file 1 ). An interactive presentation of the dataset using the web tool DrEdGE ( Tintori et al, 2020 ) is available ( Supplementary file 2 ; dredge.bio.unc.edu/BuschLab_eLife) . For 1-day-old animals cultured in 21% O 2 , 7881 genes were differentially expressed in the O 2 -sensing neuron samples when compared to whole-worm transcriptomes, of which 4058 genes were enriched in the O 2 -sensing neurons (at a false discovery rate (FDR) of <0.1 and a minimum fold change of 1.5).…”

“…To visualize actin filament polarity, we endogenously tagged actin filament capping proteins. We used the gene ontology search function on WormBase (Harris et al, 2020) to identify proteins with actin filament capping functions encoded within the C. elegans genome, and we referenced single-cell RNA-sequencing database (Differential Expression Gene Explorer (DrEdGE)) (Tintori et al, 2016(Tintori et al, , 2020 to predict if it would be expressed at detectable levels in the embryo at the time of Ea/Ep internalization.…”

“…Two pointed-end actin filament capping proteins were identified as homologous to tropomodulin: TMD-2 and UNC-94. According to the RNA-sequencing dataset available on DrEdGE (Tintori et al, 2016(Tintori et al, , 2020, tmd-2 is not expressed in the internalizing Ea/Ep cells nor their precursors (E and EMS). Therefore, we focused our efforts on assessing UNC-94 localization.…”
