Differences in Fecal Microbiome and Antimicrobial Resistance between Captive and Free-Range Sika Deer under the Same Exposure of Antibiotic Anthelmintics

Abstract: We used a metagenomic approach to investigate whether and how captive and free-range impact the microbial communities and antimicrobial resistance in sika deer. The results provide solid evidence of the significant impacts on the microbial composition and function in captive and free-range sika deer. Interestingly, although the sika deer had the same exposure to antibiotic anthelmintics, the antimicrobial resistances were affected by the breeding environment.

“…More than expected predicted KEGG pathways involved in drug resistance (antimicrobial) were detected in the gut microbiota of individuals in a captive environment, consistent with previous studies of Macaca thibetana (Xia et al, 2022), and Cervus nippon (Wu et al, 2021). Captive gibbons received medication and antibiotic injections during their care (information from Beijing Zoo).…”

“…Libraries were constructed using a TruSeq DNA PCR-Free Sample Preparation Kit (Illumina, San Diego, CA, USA). The libraries were quantified by Qubit and Real-time Quantitative Polymerase Chain Reaction (Q-PCR) and then sequenced using NovaSeq6000 [ 19 , 30 , 31 , 32 ].…”

“…In captivity, these phyla are associated with unhealthy diets [ 62 ]. The abundance of these phyla and differences in the composition and biological function of the gut microbiome associated with diet in free-living and captive populations were reported for white-lipped deer [ 13 ], white-tailed deer [ 14 ], red deer [ 35 , 36 , 37 ], and Sika deer Cervus nippon [ 11 , 63 ]. Free-living populations present a greater microbial diversity due to greater access to different types of food available [ 63 ].…”
