De novo transcriptome analysis of the critically endangered alpine Himalayan herb Nardostachys jatamansi reveals the biosynthesis pathway genes of tissue-specific secondary metabolites

Abstract: The study is the first report on de novo transcriptome analysis of Nardostachys jatamansi, a critically endangered medicinal plant of alpine Himalayas. Illumina GAIIx sequencing of plants collected during end of vegetative growth (August) yielded 48,411 unigenes. 74.45% of these were annotated using UNIPROT. GO enrichment analysis, KEGG pathways and PPI network indicated simultaneous utilization of leaf photosynthates for flowering, rhizome fortification, stress response and tissue-specific secondary metabolit… Show more

“…Apart from defense and stress, avonoid and anthocyanins also help in the protection of chlorophyll, as observed in light stress induced leaves of Cornussto lonifera (Field et al 2001). Phenols and terpenoid pathways have also been reported to have been elevated during the successful micropropagation of Nardostachys jatasamani, an important endangered medicinal plant (Dhiman et al 2020). Presence of pathways related to volatile terpenoids, monoterpenoid, limonene and pinene, were seen to be responsible for the scent in Cinnamomum camphora (Hao, et al, 2020).…”

“…The phytochemical levels, particularly the secondary metabolites, showed part-specific or tissue-specific variation of single plants, which corresponds to the fact that gene expression for phytochemical biosynthesis is highly plant-part dependent [24][25][26]. However, some compounds represented significant variations of the contents even in same medicinal part, presumably due to intra-species factors (i.e., different levels of the secondary metabolite biosynthesis, deposit or transformation) or extrinsic factors (i.e., circumstance of growing, harvesting season, degree of sample dryness, etc.…”

“…First-strand cDNAs were then synthesized using the Verso cDNA Synthesis Kit (Thermo Fisher Scientific, MA, USA) as per the manufacturer’s instruction. For expression analysis, the contigs of PYL9 , ARF18 , ANR1 , SAUR28 , GRF1 , and GID1A were extracted from the online transcriptomic database of N. jatamansi (SRR1241890) and contigs of CAT1 and SOD1 were extracted from the SRR11184224 database [ 24 ] ( Supplementary Figure S1 ). Further using these contig sequences, primers were designed through the primer 3 online software ( Table 1 ).…”

“…The amplification cycle comprised of 95 °C for 7 min initiation, followed by an amplification step of 40 cycles at 95 °C for 10 s, and 60 °C for 30 s; the melting curve was analyzed with default reaction cycles. The relative quantification method (2−ddCT) was used to quantify the variations using actin as an internal control according to the previously published literature [ 24 ].…”
