Data-Driven Optimization of DIA Mass Spectrometry by DO-MS

Abstract: Mass-spectrometry (MS) enables specific and accurate quantification of proteins with ever increasing throughput and sensitivity. Maximizing this potential of MS requires optimizing data acquisition parameters and performing efficient quality control for large datasets. To facilitate these objectives, we extended the DO-MS app (https://do-ms.slavovlab.net) to optimize and evaluate results from data independent acquisition (DIA) MS. The extension works with both label free and multiplexed DIA (plexDIA) and suppo… Show more

“…The optimization of MS data acquisition parameters for single-cell analysis can be performed with standards and has been detailed in ref. 39,56,57 . After this optimization, the success of the sample preparation can be assessed with the quality control (QC) reports generated by the QuantQC package in R. The full QuantQC report can be found in supplemental file 1, and several plots are highlighted in Fig.…”

“…Optimization of LC/MS setup for single-cell protein analysis has been discussed extensively elsewhere 39,56,57 . Describing our setup briefly, TMT multiplexed data was run on an Exploris 480 mass spectrometer with the Neo Vanquish LC system and 25 cm X 75 μm ID IonOpticks Aurora separation column.…”

“…Furthermore, duty cycle parameters can be algorithmically optimized to distribute ions evenly across isolation windows and thus reduce overcrowding of ions in some windows and the associated potential for increased interference. Such optimization can be performed with multiple tools, including with DO-MS, 41,42 which provides support for plexDIA. Sequence propagation has long been fruitfully applied across different runs using a variety of software tools.…”
