CTF determination and correction for low dose tomographic tilt series

Abstract: The resolution of cryo-electron tomography can be limited by the first zero of the microscope's contrast transfer function (CTF). To achieve higher resolution, it is critical to determine the CTF and correct its phase inversions. However, the extremely low signal-to-noise ratio (SNR) and the defocus gradient in the projections of tilted specimens make this process challenging. Two programs, CTFPLOTTER and CTFPHASEFLIP, have been developed to address these issues. CTFPLOTTER obtains a 1D power spectrum by perio… Show more

“…An input/output library for the MRC file format maintains the header information generated during collection throughout the processing. The main executable encompasses the following: drift correction of dose-fractionated data using dosefgpu_driftcorr (29) and the assembly of corrected sums into tilt series, automatic fiducial seed model generation by RAPTOR software (44), alignment and contrast transfer function correction of tilt series by IMOD software (45,46), and reconstruction of tilt series into tomograms by TOMO3D software (47). The flowchart is shown in SI Appendix, Fig.…”

“…Each stack contains about eight images, which were first aligned using MotionCorr (66) and were assembled into the drift-corrected stacks. TOMOAUTO was used to facilitate the alignment in IMOD (63,67). All aligned tilt series were reconstructed into tomograms using TOMO3D (68).…”

“…Theoretical contrast transfer function (CTF)-curves were fitted to averaged power spectra from 512 square pixel tiles generated from all images in a tilt series. CTF correction was done using the program "ctf phase flip" implemented in IMOD (35). Subvolumes with a size of 248 Å 3 were extracted from 2Ï« binned, CTF-corrected tomograms (pixel size, 2.07 Å) at the positions determined in the 8Ï« binned alignments.…”
