CPSP-tools – Exact and complete algorithms for high-throughput 3D lattice protein studies

Abstract: Background: The principles of protein folding and evolution pose problems of very high inherent complexity. Often these problems are tackled using simplified protein models, e.g. lattice proteins. The CPSP-tools package provides programs to solve exactly and completely the problems typical of studies using 3D lattice protein models. Among the tasks addressed are the prediction of (all) globally optimal and/or suboptimal structures as well as sequence design and neutral network exploration.

“…Among them are the extension to the HPNX model [46,75] or to side-chain structure models [44], both later discussed in detail. In contrast to most tools and approaches in the field, a CPSP implementation is available for local installation [45,76] and ad hoc web usage [44,77]. Thus, it has spawned the compilation of extensive benchmark data sets of protein-like sequences with various folding features [78].…”

“…Its basic version is tailored for 3D backbone-only HP models [43,45,73,74] but was extended to other models. Among them are the extension to the HPNX model [46,75] or to side-chain structure models [44], both later discussed in detail.…”

“…The HP model has been extended in several directions. Beside square and simple cubic lattices, other common lattices structures were considered, for instance the triangular and face centred cubic lattices [17,18]. Furthermore, side chains were taken into account [19].…”

“…Some of them are pretty efficient, such as Gecode, which has been used in many research projects in last the years [8] [9]. In this paper, we model a mission planning problem as a TCSP for a team of UAVs, using Gecode as the CSP modeller to program the constraints of the problem, and solve them using Backtracking (BT) search.…”
