Compound signature detection on LINCS L1000 big data

Abstract: The Library of Integrated Network-based Cellular Signatures (LINCS) L1000 big data provide gene expression profiles induced by over 10,000 compounds, shRNAs, and kinase inhibitors using the L1000 platform. We developed csNMF, a systematic compound signature discovery pipeline covering from raw L1000 data processing to drug screening and mechanism generation. The csNMF pipeline demonstrated better performance than the original L1000 pipeline. The discovered compound signatures of breast cancer were consistent w… Show more

“…Fig. 111 It would be therefore important to evaluate how much these different variations affect the results, and whether there would be an optimal combination of methods and options specically for natural product research. One possible limitation, highlighted already in the original CMap paper, 28 is the presence of potential batch effect, i.e.…”

“…Since we found broad-scale changes in the transcriptome of CFTR −/− airway smooth muscle, we predicted that we could use these transcriptional alterations to identify novel therapeutics for airway smooth muscle dysfunction (25) (Figure 3A). To test this hypothesis, we looked With this approach, we generated a list of potential candidate small molecules that elicited a transcriptional signature negatively correlated to CFTR −/− airway smooth muscle ( Figure 3B).…”

“…LINCS contains gene expression profiles measured upon treatment with >11,000 compounds on 10 or more cell lines. The increasing gene expression profiles provided by LINCS are actively explored to understand drug action . A set of 1,000 landmark genes were selected for profiling in LINCS, and their expression measurements can be used to infer expression of the rest of the genome.…”
