Comparison of skin biopsy sample processing and storage methods on high dimensional immune gene expression using the Nanostring nCounter system

Abstract: Background: Digital multiplex gene expression profiling is overcoming the limitations of many tissue-processing and RNA extraction techniques for the reproducible and quantitative molecular classification of disease. We assessed the effect of different skin biopsy collection/storage conditions on mRNA quality and quantity and the NanoString nCounter™ System's ability to reproducibly quantify the expression of 730 immune genes from skin biopsies. Methods: Healthy human skin punch biopsies (n = 6) obtained from … Show more

“…Hence, the identification of disease‐associated biomarkers holds significant therapeutic and prognostic implications, particularly in the context of advanced‐stage melanoma. Early detection and intervention in this form of cancer can greatly enhance the chances of survival 39–42 . The findings presented in this study suggest that lncRNAs represent a newly recognized class of regulatory molecules that may have the potential to influence various aspects of melanoma, including proliferation, invasion, migration and apoptosis.…”

“…The nSolver™ Analysis Software version 4.0 (NanoString Technologies, Seattle, WA, USA) quality control parameters were used to assess quality of imaging, binding density, positive control linearity, and positive control limit of detection. All samples passed the quality controls assessed [28,29]. The nSolver™ Analysis Software Advanced Analysis Module (version 2.0.134) was used to analyze gene expression data including gene normalization as well as differential expression volcano plots with p-values from linear regression [30].…”

“…The nSolver™ Analysis Software Advanced Analysis Module (version 2.0.134) was used to analyze gene expression data including gene normalization as well as differential expression volcano plots with p-values from linear regression [30]. The Advanced Analysis Module was used to normalize raw gene data for each sample to the geometric mean of the endogenous housekeeping genes using the geNorm algorithm [28,29]. The normalized gene expression data were analyzed using Prism 10.1.2 (GraphPad Software, San Diego, CA, USA).…”

“…Commercial RNA fixatives, which permeate cells and denature RNases, have previously been found to prevent degradation of RNA and stabilize expression levels in non-fluid tissues as the source material for RNA. 6,12,13 These commercial products use proprietary reagents to stabilize RNA: RNAlater (Ambion, Invitrogen, Waltham, MA, USA) according to its Material Safety Data Sheet, uses ammonium sulphate to stabilize proteins, whereas DNA/RNA Shield (Zymo Research, Irvine, CA, USA), according to a safety declaration, uses guanidine salt which induces protein unfolding. Thus far a single study has tested preservation of RNA from nucleated blood samples collected in the field.…”
