Comparative Genomics and Phylogenetic Analyses Suggest Several Novel Species within the Genus Clavibacter , Including Nonpathogenic Tomato-Associated Strains

Abstract: Members of the genus Clavibacter are economically important bacterial plant pathogens infecting a set of diverse agricultural crops (e.g., alfalfa, corn, potato, tomato, and wheat). Tomato-associated Clavibacter sp. strains account for a great portion of the genetic diversity of the genus, and C. michiganensis sensu stricto (formerly C. michiganensis subsp. michiganensis), causing bacterial canker disease, is considered one of the most destructive seed-borne agents for the crop worldwide. However, current taxo… Show more

“…In order to determine the precise phylogenetic position of the strains sequenced in this study, all the publicly available genome sequences assigned as X. translucens (up to November 2020) were retrieved from the NCBI GenBank database and included in the phylogenetic analyses. Average nucleotide identity (ANI) was calculated among all X. translucens genome sequences using both one-vs.-one and all-vs.-all strategies via different algorithms, i.e., JSpeciesWS, ANI calculator, and OrthoANIu as detailed previously (Osdaghi et al, 2020). ANI calculator estimates all-vs.-all distances in a collection of genomes and builds a similarity clustering (Rodriguez-R and Konstantinidis, 2016).…”

“…Among the economically important gram‐positive bacterial plant pathogens, Cff is the least studied member, with no information from the virulence repertoires and pathogenicity determinates (Osdaghi et al , ; ; Thapa et al , ). The reason for this is that no genetic manipulation technologies and transformation vectors have been developed yet for the bacterium, although it is possible that platforms for the closely related pathogens C. michiganensis and Leifsonia xyli subsp.…”
