COMBREX-DB: an experiment centered database of protein function: knowledge, predictions and knowledge gaps

Abstract: The COMBREX database (COMBREX-DB; combrex.bu.edu) is an online repository of information related to (i) experimentally determined protein function, (ii) predicted protein function, (iii) relationships among proteins of unknown function and various types of experimental data, including molecular function, protein structure, and associated phenotypes. The database was created as part of the novel COMBREX (COMputational BRidges to EXperiments) effort aimed at accelerating the rate of gene function validation. It … Show more

“…However, it is estimated that approximately one-third of all bacterial proteins have such low sequence similarity to do this accurately, meaning many databases annotate protein sequence with an incorrect function. 46,47 This is often the case with homologous proteins that have diverse substrate specificities, 48 such as the Gfo/Idh/MocA family. To investigate the function of the oxidoreductase YjhC and its predicted role in sialic acid catabolism, two approaches were taken.…”

“…This precludes annotation by similarity and we still must annotate newly discovered genes from scratch (Iliopoulos et al, 2001). As a consequence, experimentally based evidence remains a critical issue (Chang et al, 2016).…”

“…Emphasis on connection with properly annotated databases of experimental observations has repeatedly been highlighted but with not always with positive outcomes. Along this line, Roberts and co-workers have initiated an effort to construct a database of experimentally validated gene annotations, COMBREX (Chang et al, 2016). Others have proposed species-specific, not protein-centric (re-)annotation efforts (Ouzounis and Karp, 2002).…”

“…To address this gap, several computational methods have been developed to associate molecular functions and biological processes with genes lacking experimental annotations [4][5][6][7][8][9][10][11]. These predicted associations assist in prioritizing follow-up experiments to determine the biological functions performed by gene products [12]. Network-based techniques are among the most accurate and widely-used approaches for gene function prediction [4][5][6]9].…”
