Codon usage tabulated from international DNA sequence databases: status for the year 2000

Abstract: The frequencies of each of the 257 468 complete protein coding sequences (CDSs) have been compiled from the taxonomical divisions of the GenBank DNA sequence database. The sum of the codons used by 8792 organisms has also been calculated. The data files can be obtained from the anonymous ftp sites of DDBJ, Kazusa and EBI. A list of the codon usage of genes and the sum of the codons used by each organism can be obtained through the web site http://www.kazusa.or.jp/codon/. The present study also reports recent d… Show more

“…The specificity of the 269 tRNA genes and the codon usage are presented in Supplementary Tables 1 and 2 online and confirm the published usage 11 . A. oryzae has a comparable set of tRNAs (245), whereas A. nidulans and A. fumigatus contain 188 and 179 tRNAs, respectively.…”

“…Codon usage tables for Methylococcus capsulatus Bath, as well as alphaproteobacterial reference organisms such as Bradyrhizobium japonicum, were obtained from the Kazusa codon usage database (http://www.kazusa.or.jp/codon/) (Nakamura et al, 2000). Alternatively, a table for Methylococcus capsulatus Bath was computed based on 57 coding sequences (>21 000 codons) obtained from GenBank.…”

“…Sequences of 300 codons were simulated on the tree topologies of the fungi data set. Codon usage was sampled from the actual frequencies in Saccharomyces cerevisiae 95 . The κ (transition/transversion rate) was set to 1.…”
