Mantle Branch-Specific RNA Sequences of Moon Scallop Amusium pleuronectes to Identify Shell Color-Associated Genes

Amusium pleuronectes (Linnaeus) that secretes red- and white-colored valves in two branches of mantle tissues is an excellent model for shell color research. High-throughput transcriptome sequencing and profiling were applied in this project to reveal the detailed molecular mechanism of this phenotype differentiation. In this study, 50,796,780 and 54,361,178 clean reads were generated from the left branch (secreting red valve, RS) and right branch (secreting white valve, WS) using the Illumina Hiseq 2000 platform. De novo assembly generated 149,375 and 176,652 unigenes with an average length of 764 bp and 698 bp in RS and WS, respectively. Kyoto encyclopedia of genes and genomes (KEGG) metabolic pathway analysis indicated that the differentially expressed genes were involved in 228 signaling pathways, and 43 genes were significantly enriched (P<0.01). Nineteen of 20 differentially expressed vitellogenin genes showed significantly high expression in RS, which suggested that they probably played a crucial role in organic pigment assembly and transportation of the shell. Moreover, 687 crystal formation-related (or biomineralization-related) genes were detected in A. pleuronectes, among which 144 genes exhibited significant difference between the two branches. Those genes could be classified into shell matrix framework participants, crystal nucleation and growth-related elements, upstream regulation factors, Ca level regulators, and other classifications. We also identified putative SNP and SSR markers from these samples which provided the markers for genetic diversity analysis, genetic linkage, QTL analysis. These results provide insight into the complexity of shell color differentiation in A. pleuronectes so as valuable resources for further research.

Round nucleated pearls are produced through a surgical operation, where a round nucleus and a mantle tissue ‘saibo’ from donor oyster are inserted into the gonad of the host oyster. The epithelial cells in the mantle tissue proliferate around the nucleus, and thus, the pearl sac is formed. Pearl sac secrets nacre and forms a pearl. The quality and economic value of pearls are assessed by pearl features such as colour, brightness, lustre and shape. Among all these features, colour has been reported as an important economic indicator and has been widely studied by researchers. Generally, pearl colour is affected by the donor oyster which is determined genetically and biological pigments (melanin and carotenoid). Organic matrices, metal ions and other factors have also been reported to influence the colour of a cultured pearl. Recently, multi‐omics methods have been used to study the colour formation of pearl, and some key genes and signal pathways related to the colour formation of pearls have been identified. Nevertheless, the specific mechanism of pearl formation needs further research. The review combines both fresh and sea water pearls focusing on Hyriopsis cumingii and pearl oysters to provide a general overview and understanding for pearl colour formation.

Background In our previous studies, we selected a new scallop strain, QN Orange, which is rich in carotenoids in its adductor muscles, from the bay scallop-Peruvian scallop hybrids. We further demonstrated that the accumulation of carotenoids in QN Orange scallops might be regulated by a series of genes among which the vacuolar protein sorting 29 ( VPS29) gene may play a pivotal role in carotenoid metabolism. However, the possible mechanism underlying the VSP29 remains unexplored. This study aimed to further elucidate the role of VPS29 in the carotenoid deposition process via RNA interference (RNAi).Results HPLC results showed that the pectenolone, but not pectenoxanthin content in the adductor muscle was reduced by RNAi of VSP29 . Transcriptomic analyses revealed 534 differentially expressed genes (DEGs) between the group treated with RNAi and the control group, including genes related to carotenoid biosynthesis such as low-density lipoprotein receptor domain class, cytochrome P450, Niemann Pick C1-like 1, and ATP binding cassette transporter. KEGG analyses further indicated that lysosome pathway was enriched with VPS29 RNAi.Conclusions Our results indicated that VPS29 may be crucial in carotenoid deposition through the regulation of other genes related to carotenoid metabolism. This study will provide a theoretical basis and a new research perspective for revealing the mechanism of carotenoid accumulation in shellfish.
