Chromosomal assembly of the nuclear genome of the endosymbiont-bearing trypanosomatid Angomonas deanei

Abstract: Angomonas deanei is an endosymbiont-bearing trypanosomatid with several highly fragmented genome assemblies and unknown chromosome number. We present an assembly of the A. deanei nuclear genome based on Oxford Nanopore sequence that resolves into 29 complete or close-to-complete chromosomes. The assembly has several previously unknown special features; it has a supernumerary chromosome, a chromosome with a 340-kb inversion, and there is a translocation between two chromosomes. We also present an updated annota… Show more

“…Assembled sequences were polished by Arrow 2.3.3 (Pacific Biosciences). The polished assembly was checked by Tapestry 1.0.0 ( Davey et al 2021 ) with default values. The telomeric repeat TTAGGG ( Cohn et al 2005 ) was for the detection of telomeric repeats.…”

“…Genomic or RNA-seq illumina reads were downloaded from the European Nucleotide Archive (ENA) ( A. deanei genome: PRJEB36170 [ 73 , 74 ], B. saltans RNA-seq: PRJEB3146 [ 75 , 76 ], E. monterogeii RNA-seq: PRJNA680236 [ 77 , 78 ], P. confusum poly(A)-enriched RNA-seq: PRJNA414522 (sample SAMN07793202) [ 79 , 80 ]). Reads were assessed for quality, trimmed, base calls corrected and adapter sequences removed using fastp [ 81 ] version 0.23.2 with the following flags: —detect_adapter_for_pe, —overrepresentation_analysis, —correction and —cut_right.…”

“…Of these 83 genomes, 31 are from Leishmania and 43 are from Trypanosoma genera. TriTrypDB also has genomes of other parasitic kinetoplastids including, Angomonas deanei [ 11 ] , Blechomonas ayalai , Crithidia fasciculata [ 12 ] , Endotrypanum monterogeii [ 12 ] , Leptomonas pyrrhocoris [ 13 ] , Leptomonas seymouri [ 14 ] , Paratrypanosoma confusum [ 15 ], and Porcisia hertigi [ 16 , 17 ] and free-living nonparasitic kinetoplastid Bodo saltans . Gene annotations are available for 66 of these sequences, while the remaining 17 are genome assemblies without annotations ( Table 1 ).…”
