Chemical property based sequence characterization of PpcA and its homolog proteins PpcB-E: A mathematical approach

Abstract: Periplasmic c7 type cytochrome A (PpcA) protein is determined in Geobacter sulfurreducens along with its other four homologs (PpcB-E). From the crystal structure viewpoint the observation emerges that PpcA protein can bind with Deoxycholate (DXCA), while its other homologs do not. But it is yet to be established with certainty the reason behind this from primary protein sequence information. This study is primarily based on primary protein sequence analysis through the chemical basis of embedded amino acids. F… Show more

“…Hence it determines the biological activity of proteins. It has previously been established that amino acid properties are not only decisive in determining protein structure and functions performed by them, but also play a role in molecular evolution [6,7]. Table 1 To understand the structural and chemical property of Amino Acid one need to understand the structural and chemical property of protein.…”

“…Some research papers are reported, where multiplet structure of amino acid sequences are the theme to investigate evolutionary relationship among the species [22]. Attempt has also been made to find out invariant conservation of certain amino acids of various organism using biochemical properties of amino acid side chains [6][7][8].Several works have also been done with PPIs, where it is tried to find whether hub and the genes in network exhibit any kind of proximity with respect to the codons [27]. In this paper, the section of materials and methods has several sub sections.…”

“…Some papers are reported where the authors have adopted different graph theoretical approaches to compare several DNA and primary protein sequences [19,7,18]. Some authors have tried to make mathematical models on various chemical properties of protein families to understand genes and genome [5,6].…”
