Can we assume the gene expression profile as a proxy for signaling network activity?

Abstract: Studying relationships among gene-products by gene expression profile analysis is a common approach in systems biology. Many studies have generalized the outcomes to the different levels of central dogma information flow and assumed correlation of transcript and protein expression levels. All these efforts partook in the current understanding of signaling network models and expanded the signaling databases. In fact, due to the unavailability or high-cost of the experiments, most of the studies do not usually l… Show more

“…5). It is related to the change of arginine to citrulline, which strongly affects the structure and function of proteins in both physiological and pathological processes such as apoptosis, multiple sclerosis, and Alzheimer's disease (Acharya et al, 2012;György et al, 2006;Piran et al, 2020). Interestingly, an important diagnostic tool in the painful inflammatory disease such as Rheumatoid arthritis is to use anti-cyclic citrullinated peptide (anti-CCP) antibodies which detect citrullination levels of the patients and NSAIDs including Celecoxib are usually prescribed for those patients (Gilliam et al, 2013;Kwiatkowska et al, 2017).…”

“…Aside from the biological findings of this study, we illustrate a method for network analysis of a specific course-grained phenotype through expression; a notoriously poor (if cheap and widely available) proxy for gauging intracellular signaling (Piran et al, 2020). In contrast to existing methods that use gene expression as a direct proxy for signaling ((Ben-Hamo et al, 2014, p.; Guan et al, 2012; Padi and Quackenbush, 2018; Soul et al, 2015)) our approach infers transcription factor activities from the expression data and uses these as an anchor to infer upstream signaling networks relevant to the regulation of our phenotypes.…”

“…In addition, boolean relationships between cellular components suffer from too much simplicity regarding the complex identity of molecular interactions. In our previous work, we demonstrated that there is a week coherency between the gene expression profiles at mRNA level and the sign of interactions coming from signaling databases (5) . A few researchers try to support data they find using different sources of information.…”
