Restoration of polluted sites via in situ bioremediation relies heavily on the indigenous microbes and their activities. Spatial heterogeneity of microbial populations, contaminants and soil chemical parameters on such sites is a major hurdle in optimizing and implementing an appropriate bioremediation regime. We performed a grid-based sampling of an aged creosote-contaminated site followed by geostatistical modelling to illustrate the spatial patterns of microbial diversity and activity and to relate these patterns to the distribution of pollutants. Spatial distribution of bacterial groups unveiled patterns of niche differentiation regulated by patchy distribution of pollutants and an east-to-west pH gradient at the studied site. Proteobacteria clearly dominated in the hot spots of creosote pollution, whereas the abundance of Actinobacteria, TM7 and Planctomycetes was considerably reduced from the hot spots. The pH preferences of proteobacterial groups dominating in pollution could be recognized by examining the order and family-level responses. Acidobacterial classes came across as generalists in hydrocarbon pollution whose spatial distribution seemed to be regulated solely by the pH gradient. Although the community evenness decreased in the heavily polluted zones, basal respiration and fluorescein diacetate hydrolysis rates were higher, indicating the adaptation of specific indigenous microbial populations to hydrocarbon pollution. Combining the information from the kriged maps of microbial and soil chemistry data provided a comprehensive understanding of the long-term impacts of creosote pollution on the subsurface microbial communities. This study also highlighted the prospect of interpreting taxa-specific spatial patterns and applying them as indicators or proxies for monitoring polluted sites.

It has been previously reported that resting-cells, non-proliferating cells, of Gordonia alkanivorans RIPI90A can convert dibenzothiophene (DBT) to 2-hydroxybiphenyl (2-HBP) via the 4S pathway in a biphasic system. The main goal of the current work was to study the behaviour of resting-cells of this strain in biphasic organic media. Resting-cells showed strong affinity for sulfurous organic substrates and were able to stabilize water/gas oil emulsions by attaching to the interface without decreasing the surface tension of their environment. This was consistent with the behaviour of the whole cells but not the surfactants, suggesting that microbial cell-mediated emulsification occurs. It was found that the emulsion-stabilizing activity of the resting-cells was influenced by the growth stage, but was not directly influenced by the metabolic activity of the resting-cells. This activity may be related to cell-surface hydrophobicity, which results from the unique chemical structure of the cell surface. In some biphasic biodesulfurization (BDS) bioreactors, emulsions are created without addition of any surfactant. Cell surface-mediated stabilization helps prolong the emulsions and therefore overcomes mass-transfer limitations in bioreactors. The simultaneous occurrence of emulsion-stabilizing and desulfurization activities of resting-cells was observed for what is believed to be the first time. The results suggest that this strain may have potential for the BDS of diesel oils.

In silico analysis can be useful to infer about the horizontal gene transfer (HGT) as well as to deduce about the evolutionary relations of catabolic genes. In this study, we performed the analysis of two housekeeping genes (fabD and rpoD) and two catabolic genes (alkB and catA) from 12 bacterial genus usually founded in marine environments. Comparing the trees obtained from Bayesian Inference hypotheses of these genes with 16S rDNA sequences, we noted the topologies are different among housekeeping or catabolic genes trees comparing to 16S gene tree. The HGT may be used with the purpose to spread genes within bacterial community according to environmental conditions in marine ecosystems. In this way, using our analysis, we concluded that hydrocarbons catabolism genes as well as housekeeping genes can be subject to horizontal gene transfers among marine bacterial communities.
