BioCreative III interactive task: an overview

Abstract: BackgroundThe BioCreative challenge evaluation is a community-wide effort for evaluating text mining and information extraction systems applied to the biological domain. The biocurator community, as an active user of biomedical literature, provides a diverse and engaged end user group for text mining tools. Earlier BioCreative challenges involved many text mining teams in developing basic capabilities relevant to biological curation, but they did not address the issues of system usage, insertion into the workf… Show more

“…The ShARe/CLEF eHealth Task 3 (Goeuriot et al 2013(Goeuriot et al , 2014 focused on retrieving medical information from the web for consumers (patients), usually in connection with the patient's discharge summary for context. Also of note is the related ImageCLEFmed task (Kalpathy-Cramer et al 2014), where cases were also used as a query into the literature, but the focus was on retrieving medical images, and the BioCreative interactive task (Arighi et al 2011), which focuses on finding scientific articles for genes. Table 1 lists the tasks described above, as well as their reported participation in terms of the number of participants (as opposed to the number of runs).…”

“…This showed a decrease of annotation time (up to 90%, average 70%), with no change in the quality of annotation (Supplementary Data Section 2 and Figs 2-13). MyMiner has been evaluated, by the BioCreative User Advisory Group in Biocreative III, Interactive Task (IAT) (Arighi et al, 2011).…”

“…Gene/protein names are automatically recognized and displayed as a list that can be manually edited, and new entities can be added and incorrectly identified ones can be removed. For each gene/protein name, MyMiner suggests a ranked list of UniProt identifiers that utilize the UniProt search scoring mechanism (Arighi et al, 2011). Species mentions are normalized to NCBI taxon identifiers; OMIM identifiers are associated to diseases and ontology terms are linked to identifiers from submitted ontology files.…”
