Be‐Breeder 2.0: A Web Application for Genetic Analyses in a Plant Breeding Context

Abstract: Implemented in a web application using the Shiny R package, Be-Breeder 2.0 does not require advanced mathematical or programming skills, or to be installed on a local computer. In addition, the user can save the numeric and graphical outputs. For the analyses where data input is required, example datasets are provided as text files in the Help option. Be-Breeder 2.0 comprises three main modules: Learning, Phenotypic Breeding, and Molecular Breeding. A great variety of analyses is considered, from field evaluat… Show more

“…This package implements a pipeline of conversion, imputation of missing data, and preparation of genotyping data for genomic analysis, outputting matrices in appropriate formats for different software. These applications are simple and enough to be integrated into the breeding pipelines or coupled with other environments, such as shiny (Matias et al, 2019 ).…”

“…Be-Breeder is a Shiny-based online tool designed for teaching basic concepts in population and quantitative genetics actively using interactive statistical graphics ( Fritsche-Neto and Matias, 2016 ; Matias et al, 2019 ). Users can interactively simulate how allele frequencies, the Hardy–Weinberg equilibrium, genetic drift, selection, additive genetic variance, dominance genetic variance, heterosis, or inbreeding coefficients change while varying the other parameters or keeping the remainder constant.…”
