Batch correction and harmonization of –Omics datasets with a tunable median polish of ratio

Abstract: Large scale −omics datasets can provide new insights into normal and disease-related biology when analyzed through a systems biology framework. However, technical artefacts present in most −omics datasets due to variations in sample preparation, batching, platform settings, personnel, and other experimental procedures prevent useful analyses of such data without prior adjustment for these technical factors. Here, we demonstrate a tunable median polish of ratio (TAMPOR) approach for batch effect correction and … Show more

“…Protein abundance values can be normalized by TAMPOR (Tunable Approach for Median Polish of Ratio-Biological Abundance Batch Effect Removal) correction of data (Dammer et al, 2023). TAMPOR correction is a sophisticated and innovative approach applied in proteomics data analysis to address issues related to data quality and accuracy.…”

“…In large-scale TMT-MS proteomics studies, batch effects are inevitable due to technical reasons, especially when processing large cohorts in multiple separate batches (33,34). To investigate variability and clustering patterns associated with batch effects among frontal cortex samples prior to normalization and batch correction, we employed Multidimensional scaling (MDS) plot.…”

“…Each plate included 79 study samples, 4 replicates of the study pool, 1 procedural blank, 4 commercial serum and 8 commercial EDTA plasma samples. These serve as quality control (QC) and reference samples to compare, cross-reference and join large studies (Dammer et al, 2023; Pino et al, 2018). Measurements were performed on tryptic digests that have been created from the plasma citrate samples.…”
