ATAC-Seq analysis reveals a widespread decrease of chromatin accessibility in age-related macular degeneration

Abstract: Age-related macular degeneration (AMD) is a significant cause of vision loss in the elderly. The extent to which epigenetic changes regulate AMD progression is unclear. Here we globally profile chromatin accessibility using ATAC-Seq in the retina and retinal pigmented epithelium (RPE) from AMD and control patients. Global decreases in chromatin accessibility occur in the RPE with early AMD, and in the retina of advanced disease, suggesting that dysfunction in the RPE drives disease onset. Footprints of photore… Show more

“…After removing adaptors using cutadapt (73), 50bp paired-end ATAC-Seq reads from zebrafish and mouse were separately aligned to GRCz10/danRer10 and GRCm38/mm10 reference genome using Bowtie2 with default parameters (74). We performed a similar analysis as our previous publication on ATAC-Seq analysis (75). Briefly, we filtered reads from chromosome M and Y, and included high mapping-quality reads (MAPQ score > 10) for further analysis.…”

“…Looking at open chromatin regions (using DNaseI, ATAC-seq or NicE-seq techniques) between silenced and expressed transgenes could shed additional light on the mechanism leading to gene expression or repression (Chandler and Vaucheret, 2001;Ponnaluri et al, 2017;Wang et al, 2018).…”

“…ATAC-seq has been used to profile the chromatin structure of various animal samples (11)(12)(13)(14)(15)(16)(17), but such analyses on plants remain limited (18)(19)(20). Unlike for animal samples in which cells can be used directly as input in the transposition reaction immediately after lysing cells with a gentle detergent, plant tissues must be physically disrupted to release the cell contents from the rigid cell walls (18)(19)(20)(21).…”
