Approximately unbiased tests of regions using multistep-multiscale bootstrap resampling

Abstract: Approximately unbiased tests based on bootstrap probabilities are considered for the exponential family of distributions with unknown expectation parameter vector, where the null hypothesis is represented as an arbitrary-shaped region with smooth boundaries. This problem has been discussed previously in Efron and Tibshirani [Ann. Statist. 26 (1998) 1687-1718, and a corrected p-value with second-order asymptotic accuracy is calculated by the two-level bootstrap of Efron, Halloran and Holmes [Proc. Natl. Acad. … Show more

“…The analysis settings used in the constrained analyses were identical to those in the unconstrained analyses (GTR+I+ model, partitioned by codon position). The best tree from each constrained analysis was compared to the ML tree from the corresponding unconstrained analysis using the Approximately Unbiased (AU) test in Consel (Shimodaira, 2004) with sitewise likelihoods calculated by RAxML. …”

“…Agglomerative hierarchical clustering of the similarity distance matrix was performed with a euclidean metric and average linkage using the pvclust library (42,43), which performs average-linkage hierarchical clustering while assessing its uncertainty through bootstrap resampling and providing "approximately unbiased" (AU) probability values (p values) and "bootstrap probability" (BP) values. Our analysis was performed using 1,000,000 bootstrap replications.…”

“…Cluster analysis of our microarray data with public data of responses following heat shock (Kilian et al, 2007;Gene Expression Omnibus [GEO] accession number GSE5628; Control. GEO accession number GSE5620) was computed by multiscale bootstrap resampling (10,000 iterations; Shimodaira, 2004). The distance matrix was evaluated using the Pearson correlation coefficient, and clusters were created using the complete linkage method.…”
