Analysis of Gene Expression Data Using BRB-Array Tools

Abstract: BRB-ArrayTools is an integrated software system for the comprehensive analysis of DNA microarray experiments. It was developed by professional biostatisticians experienced in the design and analysis of DNA microarray studies and incorporates methods developed by leading statistical laboratories. The software is designed for use by biomedical scientists who wish to have access to state-of-the-art statistical methods for the analysis of gene expression data and to receive training in the statistical analysis of … Show more

“…Statistical tests were performed using BRB-ArrayTools developed by Richard Simon and the BRB-ArrayTools Development Team (21). A Student t test was used to identify genes significantly different in the following comparisons: Cav-1 KO Dex versus vehicle, C57 Dex versus vehicle, and Cav-1 KO versus C57 vehicle.…”

“…21 Statistical analyses were performed using MedCalc (MedCalc Inc., Mariakerke, Belgium). An online gene expression analysis system (ChipDX) was developed with R, Bioconductor, Microsoft ASP.net, and SQL Server (Microsoft Corporation, Redmond, WA).…”

“…A modified version of the method described by Bair and Tibshirani, 18 implemented in a package (BRB ArrayTools), 19 was used to develop and train a predictive algorithm to stratify patients into categories corresponding to a high or low risk of disease recurrence. This method uses Cox proportional hazards (CPH) models to relate RFS to a specified number of "metagene" expression levels (ie, principal component linear combinations of expression data).…”

“…The arrays were analysed using the BRB data analysis tools for Excel (Simon et al 2007) and normalized using the median. These data were then used to identify the genes with differential expression using the MeV4.0 software package (Saeed et al 2006).…”
