An Exact Nonparametric Method for Inferring Mosaic Structure in Sequence Triplets

Abstract: Statistical tests for detecting mosaic structure or recombination among nucleotide sequences usually rely on identifying a pattern or a signal that would be unlikely to appear under clonal reproduction. Dozens of such tests have been described, but many are hampered by long running times, confounding of selection and recombination, and/or inability to isolate the mosaic-producing event. We introduce a test that is exact, nonparametric, rapidly computable, free of the infinite-sites assumption, able to distingu… Show more

“…A total of seven methods were applied, including GENECONV,46 RDP,47 Chimaera,48 SiScan,49 3Seq,50 MaxChi,51 LARD 52. Recombination had to be confirmed by at least four of the seven methods with p value cut‐off of 0.05.…”

“…Once all potential recombination events are identified, RDP sorts the results and determines the number of unique recombination events identifiable, determining the daughter and parental sequences and the break points. The programs used in this study were: RDP (Martin & Rybicki, 2000), GENECONV (Padidam et al, 1999), BOOTSCAN (Martin et al, 2005a), MAXCHI (Smith, 1992), CHIMAERA (Posada & Crandall, 2001), SISCAN (Gibbs et al 2000), 3SEQ (Boni et al, 2007) and LARD . In all cases, default parameters were used.…”

“…This analysis sequentially tests every combination of three sequences in an input alignment for evidence that one of the three sequences is a recombinant and the other two are its parents. RDP4 uses a range of methods including the original RDP method (Martin and Rybicki 2000), BOOTSCAN (Salminen et al 1995), MAXCHI (Maynard Smith 1992), CHIMAERA (Posada and Crandall 2001), 3SEQ (Boni, Posada, and Feldman 2007), GENECONV (Padidam, …”
