An algorithm to quantify intratumor heterogeneity based on alterations of gene expression profiles

Abstract: Intratumor heterogeneity (ITH) is a biomarker of tumor progression, metastasis, and immune evasion. Previous studies evaluated ITH mostly based on DNA alterations. Here, we developed a new algorithm (DEPTH) for quantifying ITH based on mRNA alterations in the tumor. DEPTH scores displayed significant correlations with ITH-associated features (genomic instability, tumor advancement, unfavorable prognosis, immunosuppression, and drug response). Compared to DNA-based ITH scores (EXPANDS, PhyloWGS, MATH, and ABSOL… Show more

“…The one-tailed Mann–Whitney U test P values are indicated in ( a ) and ( e ). The MATH 96 and DEPTH 97 algorithms were used to evaluate ITH at the DNA and mRNA levels, respectively. TMB tumor mutation burden, TAL tumor aneuploidy level, HRD homologous recombination deficiency, SCNAs somatic copy number alterations, OR odds ratio, ITH intratumor heterogeneity, ns, not significant, * P < 0.05, ** P < 0.01, *** P < 0.001.…”

“…TMB is the total count of non-synonymous somatic mutations in the tumor, and TAL is the tumor aneuploidy level evaluated by ABSOLUTE 95 . We used the MATH 96 and DEPTH 97 algorithms to evaluate ITH at the DNA and mRNA levels, respectively. The MATH ITH scores were calculated by using the function “math.score” 96 in the R package “maftools” with the input of “maf” files, and the DEPTH ITH scores were calculated by using the R package “DEPTH” with the input of gene expression profiles in tumor and normal tissues.…”

“…Genomic instability can promote tumor heterogeneity, which is associated with tumor progression, immune evasion, and drug resistance [28]. We used the DEPTH algorithm [29] to score ITH for each TCGA-LUAD sample and found a significant negative correlation between TMPRSS2 expression levels and ITH scores in LUAD (ρ = -0.55; p < 0.001) (Figure 3G). It indicates a significant association between TMPRSS2 downregulation and increased ITH in LUAD.…”
