An 81 base-pair deletion in SARS-CoV-2 ORF7a identified from sentinel surveillance in Arizona (Jan-Mar 2020)

Abstract: On January 26 2020, the first Coronavirus Disease 2019 (COVID-19) case was reported in Arizona of an individual with travel history (3rd case in the US). Here, we report on early SARS-CoV-2 sentinel surveillance in Tempe, Arizona. Genomic characterization identified an isolate encoding a 27 amino acid in-frame deletion in accessory protein ORF7a, the ortholog of SARS-CoV immune antagonist ORF7a/X4 .

“…Furthermore, several deletion mutations in ORF7a and ORF8 have also been observed in the analysis which have greater impact on viral host adaptation followed by transmission and replication ( Su et al, 2020 ). A recent study by Holland et al (2020) has also found this type of mutation in the circulating strain in Arizona which is also supported by another study conducted by Su et al in 2020 and Parvez et al in 2020. In addition, the 382-nucleotide deletion was also reported spanning from downstream of ORF7b to the ORF8 region by Liu et al in 2020 which have an impact of enhanced transcription of the subsequent N protein ( Su et al, 2020 ).…”

“…Three deletion events in the SARS-CoV-2 genome have been reported so far. Deletions in the region spanning ORFs 7a and 7b were detected during a surveillance program in Arizona, USA from among the samples screened in the week of 16–19 March 2020 [ 45 ]. This 81 nucleotide deletion, leading to a 27 amino-acid in-frame deletion in one of the genomes AZ-ASU2923, maps to the putative signal peptide and first two beta strands in the protein structure [ 45 ].…”
