AMST: Alignment to Median Smoothed Template for Focused Ion Beam Scanning Electron Microscopy Image Stacks

Abstract: Alignment of stacks of serial images generated by focused ion Beam Scanning electron Microscopy (FIB-SEM) is generally performed using translations only, either through slice-by-slice alignments with SIFT or alignment by template matching. However, limitations of these methods are twofold: the introduction of a bias along the dataset in the z-direction which seriously alters the morphology of observed organelles and a missing compensation for pixel size variations inherent to the image acquisition itself. Thes… Show more

“…After initial registration (template matching by normalized cross correlation; Fiji, ), the images were batch processed to suppress noise, and enhance sharpness and contrast [(1) Gaussian blur 0.8 pixel radius; (2) smart sharpening with highlights suppressed: radius 10 pixels, strength 60%, then radius 1.2 pixels, strength 150%; (3) application of a medium contrast curve; (4) 8-bit grayscale conversion; Adobe Photoshop 2020]. Finally, to fine tune image registration, the alignment to median smoothed template method was applied (AMST; Hennies et al, 2020 ). Subregions comprising the macrophage and individual Toxoplasma were then cropped out from the final volume.…”

“…The first correction strategy consists in trying to compensate drifts on-line during the acquisition of images [11,25,[30][31][32]. A systematic correction can be made regularly every n slices (the faster the drift, the smaller the value of n): a pattern recognition algorithm can then be used to realign the successive slices by moving the sample or adapting the position of the ROI accordingly.…”

“…FIB-SEM image stacks were aligned using either the "Linear stack alignment with SIFT" plugin in Fiji or the "Alignment to median smoothed template" workflow recently described (Hennies et al, 2020). For visualization and registration of the different imaging modalities, we used Amira (version 2019.3 or 2020.1, ThermoFischer Scientific).…”
