ampvis2: an R package to analyse and visualise 16S rRNA amplicon data

Abstract: Summary: Microbial community analysis using 16S rRNA gene amplicon sequencing is the backbone of many microbial ecology studies. Several approaches and pipelines exist for processing the raw data generated through DNA sequencing and convert the data into OTU-tables. Here we present ampvis2, an R package designed for analysis of microbial community data in OTU-table format with focus on simplicity, reproducibility, and sample metadata integration, with a minimal set of intuitive commands. Unique features includ… Show more

“…Taxa bar plots were built using the plugin qiime taxa bar plot. The construction of heatmaps of amplicon sequence variant (ASV) relative abundances at order level were made using the R package "ampvis2" v. 2.4.6 (Andersen et al, 2018). The differences in taxa abundance at the phylum and genus level (between the rhizosphere and bulk soil samples at both sampling sites and between plant ages) were compared using Mann-Whitney U test using PAST version (2.17).…”

“…Downstream analyses were conducted with the “phyloseq”, “vegan”, “ampvis2” and “ggplot2” R packages or custom R scripts (35)), ((36)), ((37)), ((38)), ((39). Samples with fewer than 1000 reads for 16S and 200 reads for ITS were excluded from the resulting table.…”

“…However, based on visual signs, including male chest stains, body size, behaviour, and the presence of an infant, we inferred the age of two males and one female to be above 4 years, while one female was estimated to be 3-4 years of age uchime_ref) mode against the PR 2 database (version 4.11.0) (Guillou et al 2013). The following steps were conducted with the package ampvis2 (version 2.3.19) (Skytte et al 2018) in R (version 3.4.4) (R Core Team 2018). We performed sample comparisons at the same surveying effort, using the lowest number of sequences by subsampling (2600 reads per sample).…”
