Allele-specific copy number analysis of tumors

Abstract: We present an allele-specific copy number analysis of the in vivo breast cancer genome. We describe a unique bioinformatics approach, ASCAT (allele-specific copy number analysis of tumors), to accurately dissect the allele-specific copy number of solid tumors, simultaneously estimating and adjusting for both tumor ploidy and nonaberrant cell admixture. This allows calculation of "ASCAT profiles" (genome-wide allele-specific copy-number profiles) from which gains, losses, copy number-neutral events, and loss of… Show more

“…Analysis was performed in r (version 3.3.3). The tumor cell percentage in each sample was estimated from the SNP array data using the algorithm ASCAT (Allele‐Specific Copy number Analysis of Tumors) (Van Loo et al ., 2010). Abundance of stroma and immune cells in the samples was inferred from gene expression signatures by ESTIMATE (Estimation of STromal and Immune cells in MAlignant Tumors using Expression data; Yoshihara et al ., 2013).…”

“…SNP array hybridization on the Affymetrix SNP6.0 platform was as per Affymetrix Protocols. Copy number analysis was performed using ASCAT (version 2.1) accounting for nonneoplastic cell admixture and tumor aneuploidy (26) and resulted in integer allelespecific copy number profiles for the tumor cells. The data have been deposited in Array Express (E-MTAB-1141).…”
